Hello,

I want to read Atmega 64 with GQ-4X, do i need to use lock bits or fuse bits to read it properly, it supports eeprom and flash together.

yes. It supports EEPROM and Flash. They are stored in separated buffer and you can loaded them by separate file. You also can read and write EEPROM only manually.

The fuse you can control them separately too.
